I should have been much more specific since what I wanted to know was just exactly where anyone might look for such manuscripts.

In the meantime, I may have answered my own question. I have searched the NARA website and I believe this may be where those manuscripts are located:

Scope & Content
This series is a sundry collection of Confederate manuscripts, numbered 1 - 7117, which was brought together by the War Records Office. It includes correspondence and lists concerning prisoners, deserters and bushwhackers; election returns; lists of Confederate government employees; payrolls, vouchers and other financial documents; proceedings of boards of inquiry and courts-martial; and some lists of burials.
