The US War Department had a bureau for the captured CS flags and compiled a register of them during the war starting in 1863 with their numbering system. These specifically were under the auspices of the Adjutant General. This was the basis for the 1905 CS flags return to the Southern states from those in Federal hands (this order did not touch those CS flags in state collections up north).

I have a copy from the microfilm of the list as well as the published version done in the 1990s by the late Richard Rollins of the CS flags list. A couple US flags, including signal flags, are on the list as are a couple duplicate entries for CS flags. Many of those that have no ID have now so been identified while loads of them will never be (unmarked flags especially in late war captures).

I have never heard of a corresponding US flags list however. This does not mean one does not exist but I have not seen it. If anyone has it it will be on the records of the Adjutant General which have been microfilmed. The National Archives in DC has this film and I would suspect some of their branch archives to as well.

I am very familiar with AHEC at Carlisle and know the staff there well. The Madaus Papers are there but that is by far their largest holdings for flags and they are still not open to the public so far as I know. I am helping them with their finding aid and have been through the CS flags portion but not the US flags portion.
