The 41st Georgia was raised in March 1862. By this time the concept of company level colors was about over and going in favor of only regimental colors being issued. I have loads of files on Georgia flags and have found nothing for any company flags for this regiment.

With regards to their regimental flags, they probably had a First National initially (not located today) and then in August/September, 1862, got one of the wool Polk Corps flags. So far as I know, this was the only Georgia regiment to ever get one of this pattern. These flags were blue with a red St. George's cross adorned by eleven white stars. This flag I have traced to a former member of the regiment in the early 1900s but the trail goes cold after that. He lived in Atlanta and his family might still have the flag if they are still around.

In early 1864, the regiment received their rectangular Augusta Depot Southern Cross battle flag. What is left of this can be found in the collections of the Museum of the Confederacy in Richmond, VA today. You can contact their curator Cathy Wright about getting information on this flag from them. There should also be something for the flag listed on their web site.
