Prisoners as Vicksburg were surrendered under a specific agreement between Grant and Pemberton. Note that Confederate officers surrendered at Port Hudson weren't exchanged with their men, but kept in prison till the end of the war. I don't know for certain, but if you check, you'd probably find that Pratt wasn't singled out, but treated the same as other Confederates captured at Port Gibson.
