I've done a little more sleuthing on Mr. Pulliam. In Tom Rafiner's book, "Caught Between Three Fires," I found accounts of William Pulliam on pages 155, 199 & 200, and 302. According to Rafiner's book, William was arrested in 1862 and, as you said, sent to Alton Prison (was a five month stay). The reason was suspicion he was a Southern sympathizer and was aiding Rebels - that based mostly on the fact that his brother was in the Confederate Army. Jeremiah's oldest son was also CSA so quite possibly that played into his being suspected of being a Southern sympathizer. (In Jeremiah's claim, one of the rejections was based on his going to Arkansas in 1862 after the raids on his farm and getting out of the KC prison. It was felt he went South because of his loyalty to the Southern cause.)

Rafiner notes that after William's arrest in June 1863, he "withdrew from the fray and assumed a more loyal stance." After the War, he took his family and moved to Arkansas.

I found a news article on Col. Lynde receiving instructions from Gen. Blunt to make his headquarters in Paola as Commander of the 9th Kansas Cavalry and his role was to patrol the border counties and destroy the guerrillas and outlaws. Didn't find anything specific to the event with Pulliam and Jerry Jones. (Just a side note: Farmer, Jerry's son who enrolled in the Missouri EMM, wound up enlisting in the 9th Kansas Cavalry just a few months after his dad's arrest.)
