This fits this MO SOS record that lists a UDC record with rank of Major. Back to the H/O Marion County his is found on page 933 listed as Major 4th Battalion Cavalry under Lt. Col BW Hawkins on Oct 14, 1861. This was part of Brig Gen. Harris 2nd Division MSG.
He had a son John L Owen born Dec 1862 that ended up as Marshall and Street Commissioner of Monroe City in 1919.
His wife Mary A (Cain?) is listed in the 1870 census in Monroe City.

The senior is found in 1850 census in Louisiana as an Agent and Advisor with property holdings of $75,250. This would lead me to beleive he was a slave owner or dealer.
There is a NARA reference to Manuscript Number 340 dated Dec 25 1861 indexed to Maj John L Owen of Missouri. (I've never been able to figure out these manuscript references or where they are located. I suspect that this is a listing to his death or capture.)
Best I can do on the fly.
