Militias Merging With the Regular Confederate Army

This is kind of a generic question. In "Guide to Louisiana Confederate Military Units 1861-1865" by Arthur W. Bergeron Jr. Baton Rouge: Louisiana State University Press, 1989, the militias that were incorporated into the various "regular" CSA army units are listed.

Usually the militias were officered by their organizers, or in some cases elected their officers and what we would call today "noncoms". My question is: When the militias were merged into the "regular" CSA army, did they retain their command structures and "unit cohesion" or were the militias simply absorbed and mixed in, and their officers melded into the chain of command?

From what I know-which is not much on this topic-I would think, that as the war progressed, these original units would have lost much if not all of their original identity due to casualties, replacements, desertion, change of officers and remoteness from home.
