I concur with your point about the website citation, hence the question. The H N Connor diary has been cited, with authors indicating that a transcript of the diary is held is "several LA universities," or a similar comment. I don't find that solution as being any better than citing a website, and I haven't found any Louisiana university with a transcript in their collection as yet.
I did find that the Houston, TX city library has a copy of the W. T. Block 'book' entitled "The Diary of 1st Sergeant H. N. Connor," and think it was probably self-published, so I am loath to use that citation. As Dr. Haskell M Monroe owned the original for years and was a dedicated academic, I can't help thinking that it is in an archive somewhere. I have checked Texas A&M and Un. of Missouri, two likely sites, with no luck.
Therefore, I am hoping that someone on the message board might know of the original's location.
