We know that Cleburne's Division got replacement Hardee flags in October, 1864 prior to the Tennessee Campaign for flags lost at Atlanta and Jonesboro and to replace the Charleston Depot flags of Mercer's Brigade which was merged into his division after the Battle of Atlanta.

Considering that the AOT flags came through the Augusta Depot, and Augusta is never really captured in the war, I think it is very probable that new flags were made there and issued to AOT units replacing those also lost in the Atlanta Campaign and possibly those lost in Tennessee as well as what was left of the AOT passed through Augusta on the way to North Carolina in 1865.
