I believe you are correct about the military leave and resultant pregnancy. The family tree site has the following for James Todd DOWDLE Jr.
SOURCES: Possible birth 3 Feb 1863, and death 16 Apr 1892. Andrew Chapel Methodist Church, Pickens Co. Alabama.

Somewhere in my notes I have James Todd,Sr dying in close proxmity to Franklin, TN in late December 1862 or early January 1863.
I believe the battle of Murfreesboro occured at that time and that the 41st was in the battle and area around Franklin.
