I would guess that the unmarked Gettysburg capture you reference was either never turned over to the War Dept and could be anywhere or gone foreever, or it became disassociated from its proper identification (or was picked up on the field and its identity never really know by the Feds), in which case it is probably an unidentified flag at the Museum of the Confederacy.

The flag sent to the governor during the war for safekeeping was probably very safe - until the day Wilson's boys paid a visit to the capitol and spirited away more than one flag.
